Try submitting a site map to google - let it know of any other pages / sections of your site it might not be able to reach from your intro page.

I had the smae problem - would either work fine in one and not the other! best work around I have found is to use CSS to define all tags! works a treat! any site I have built works 100% in both...

I have had the same problem for a number of smaller sites - best method I have found is to submit once - develop links and site back and wait for the traffic.
