Go to Start | Run and type in sfc /scannow and hit the Ok button. Insert your CD if/when requested.

This will check for any errors and repair any found. It may take a while.

If I understand correctly, when you restart windows, the other hard drive and DVD drive do not show in the drive list?

Are your graphics drivers up-to-date? That would be my next move. See if you can boot into safe mode after updating.

Only thing I can suggest is to reset the bios by removing the cmos battery on the motherboard for a couple of minutes before re-fitting it. See if it works.
