Website security - anyone?

Has anyone had their website hacked recently?
We've been reading in many other forums about the number of websites that have been either defaced or modified with hidden code that attempts to infect all visitors.
Even sites with software such as Joomla, Drupal, WordPress, phpBB, PHP-Fusion, SMF and many others have all had mass infections. In one case, hackers modified the code in footer section so that it builds links to the hackers sites selling pharms (drugs). It does this by detecting the user agent visiting the site. If the user agent isn't googlebot, the code hides itself.
So obviously this was designed to build up the PR of their sites.
You also won't see their site unless the referrer is one of the sites they've hacked. If you just visit the site directly, you won't see their stuff.
It almost seems a little self-defeating, but a large number of blogs and forums were hit with this. Sometimes people didn't realize it until they noticed a large number of outbound links from their sites.
