Help! comparing two sequences through perl

Could you explain what you are trying to do a little better. When you say "through an alignment" what exactly do you mean? Is it two arrays of numbers, characters or two sequences in a file (or two files)? I can probably help you if you are clearer about what you need to do.
And don't tell me there isn't one bit of difference between null and space, because that's exactly how much difference there is.
