Problem with boot.ini

I have 40GB Hardisk.

10GB is Primary partition(i.e C: drive) ,which is active and WIN98 is installed.

20GB is Extended partion,where 2 logical partitions(D: & E: exist each of 10GB.At D: drive win2000 sever is installed. & E: for backup purpose.

Rest 10Gb is unallocated free space.

What i do is,i boot from win2000 server and create another primary partition of 10GB ,space taken from 10GB unallocated free space.
Then i restart.

Now when i try to boot win2000 server,will not boot and prompted for "systen file missing" but win98 will boot.

Then i consult Internet and i found that there is problem in boot.ini file due to creation of new primary partition.Here partition no. is changed.

Did someone know how boot.ini will assign partition no. to different drives?
