I've already done it. I used Macvide FlashVideo Converter, which is not freeware, but does the job exactly how I need it :)

Freeware: handbrake
Shareware: flv to mov
Generally, handbrake is a very professional software, if you want something easier to use and also have powerful functions, you can try shareware i recommend.
