Help! comparing two sequences through perl

Does anyone know how to compare two sequences through an alignment with Perl ? Please help.

Could you explain what you are trying to do a little better. When you say "through an alignment" what exactly do you mean? Is it two arrays of numbers, characters or two sequences in a file (or two files)? I can probably help you if you are clearer about what you need to do.
