I need to know if it matters what prongs the power cables go on
when I am hooking up my Case to my Motherboard.

I have looked for some kind of identification number on my
motherboard, all I do know is it is an AGP motherboard.

The cables used for the power button/reset button are not connected as
I have recently disassembled my entire computer to do single-component testing
inorder to deduce my previous issue, which I did figure out.

However i did not take notes in regards as to what order my cables were hooked
up in. A mistake on my part, however that is why forums like these exist...

the power connection should only be connected one way positive + to positive + pole and negative - to negative - pole. turning them around with short your mother board. the manual that came with you mother board should give you an indication of the polarity of the connections. if you do no have a manual give us the model of the mother board we will help you search. or you can Google it or on the manufacturer web site.
as for the main power connection to the mother board from the power supply that can only go in one way

The power switch on the front of the case is a non-polar momentary switch, it doesn't care how the two wires are connected.

agree! but other connection like Restart and HDD IDE lights do on most boards .

Yes, most of the other connections are polar sensitive and one should be aware of this as to ignore this could have very bad results.
