Woke up this morning to find that programs take several minutes to start up. Google took ages to do one search. I first tried to update Spybot, but it came up with a "could not find update file" message. Finally I managed to get HijackThis working. I made a scan, and now all of a sudden everything appears to be fine again. I can now update Spybot.

Is this just some weird coincidence or is some malware trying to hide itself now that I scanned?

Well first of All, hijackthis would just give the results of a scan and automatically does not fix anything unless you do it which is not recommended unless you have adequate knowledge about what you are doing...
Follow the instructions given below :

Download Malwarebytes' Anti-Malware to your desktop.

* Double-click mbam-setup.exe and follow the prompts to install the program.
* At the end, be sure to checkmark the Update Malwarebytes' Anti-Malware and Launch Malwarebytes' Anti-Malware, then click Finish.
* If an update is found, it will download and install the latest version.
* Once the program has loaded, select Perform full scan, then click Scan.
* Make sure all applications including browsers are closed during the scan and you are preferably not in safe mode
* When the scan is complete, click OK, then Show Results to view the results.
* Be sure that everything is checked, and click Remove Selected.
* When completed, a log will open in Notepad, Save the Logfile.
* Immediately restart he computer
* Post the log back here.

After the reboot, run another hijackthis scan and post back the results so that one of us can analyze it and help you out if something is wrong.. :)

Please remove/uninstall either Avira or aSquared - only one AV service may be installed at any time; they interfere unpredictably [you may very well need to reinstall the one you wish to keep].
And while they were squabbling, your sys got infected. They should have detected this.
Start hijackthis, use it to fix the following entries:

R3 - URLSearchHook: Yahoo! Toolbar - {EF99BD32-C1FB-11D2-892F-0090271D4F88} - (no file)
O2 - BHO: (no name) - {5C255C8A-E604-49b4-9D64-90988571CECB} - (no file)

O4 - HKUS\S-1-5-21-1935655697-1220945662-682003330-1005\..\Run: [Secure32] C:\WINDOWS\system32\dllcache\Shell32.com StartUp (User 'Aleksi')
O20 - AppInit_DLLs:

Good. Now delete these two files[the cache is hidden, but you can otherwise use the cmd window and the delete command]:
ie.. Start, and Run cmd, then:
del /f C:\WINDOWS\system32\dllcache\Regedit32.com
del /f C:\WINDOWS\system32\dllcache\Shell32.com

Then, as Hackepell suggests, run MBAM. Post that log, plus anew hijackthis log [with format - wordwrap Unchecked, please].
I am not sure that I would be running so much other protection software... personally, I would cut Adaware.
