All of my pages are rendered from a perl script, will search engine bots still be able to grab the HTML rendered by the script?

For example: Index.pl grabs Header.html Main.html and Footer.html

If a bot is scanning my index site will it read the HTML all at once, after the script has been executed?

Of course. The only thing the bot sees is the HTML created/assembled by your script. It will work fine.
