We wish to have a separate website and integrate it with Amazon. My doubt is whether we can have a Zen Cart Website and integrate it with Amazon Store.

I had to change the cart program to be able to link directly to the vendor's page rather than use an internal page to show the details of the item. I am not familiar with Zen Cart but you will have to check if it has the same capability (probably not because I don't think many carts are set up to front-end Affiliated merchants).

Zencart does not have this feature by default and there is no such plugin for amazon listed.
