This just started recently. I am using Vista Ultimate and IE8. When I try to download a file from IE8 I get to 99% and the download just sits there. This must be IE related since I managed to download the file in Firefox. Any ideas??

The IE (at least till IE7) basically it downloads a file to temp folder.
When it is downloaded it shows 99%. When this occure, the downloader will start copying the file from temp folder to the folder you have previously selected to download to.
Look for:
Access rights to temp folders,
free space on HDD
Useable temp folder
If running IE as :run as:, then this could occure.
Downloading to files, where you have no permissions or Windows UAV occure.
