Hm, my use of CCleaner is not very intensive, yet, on computers I've used it I found no problem in their functioning afterwards... only if you consider better functioning as a problem... :)
Perhaps to consider not using anything else but crap-cleaning part because it works really only upon "crap" (tmp's, logs, index.dat's 'n' stuff).
When you go on into cleaning the registry from missing references and other stuff there is warning and explanation of every found case, so you shouldn't worry either because there's always option of leaving something alone due to being unsure.
