Did you use <Ctrl> + <Alt> + <Del> and 'end task' everything except systray and explorer before using Defrag? That's the only way to be certain you've shut everything down. Running defrag from 'Safe mode' is a good idea as well.

Check your system for any software which loads at startup, and in its Preferences/Options is set to 'Automatically check for updates". If the behaviour has only started recently, look for a program which was added just before it first started.

Installing Google Toolbar is the quickest and easiest way to block pop-ups for IE. But the ones you're getting sounds like they're coming from something installed on your system. Make sure AdAware and Spybot are the latest versions and updated, and run them from 'Safe Mode'
